After the climactic events of Golden Sun, Felix and Jenna escape from the Venus lighthouse and set out with Kraden to light the last two elemental lighthouses, which will return the power of alchemy to the world of Weyard.
As you progress, you meet new characters who join your quest, as well as come against the heroes of the previous game, who are attempting to stop the lighthouses from being lit.
Battle enemies and bosses with your team, using weapons, Psynergy powers, Djinni and summons to deal damage to your enemy.
You can also link the game with Golden Sun to transfer your characters over.

In Lemuria is a fountain filled with turtles and crabs. If you throw coins at them, they change color. This appears to be referencing the arcade Mario Bros., where turtles and crabs would change colour when hit.
This reference also appeared outside of Colosso in the first Golden Sun.
In the beta code for the game, a Golden Sun style Link from The Legend of Zelda series has been found. Using a cheat code device, it is possible to hack him into the game.
